Stephen played underage football with Home Farm before joining the Leeds United youth system in 1995. He made his senior debut for Leeds in 1998 and made 78 league appearances for the Yorkshire club before signing for Barnsley in July 2004. He spent two seasons with the Tykes but moved on in the summer of 2006 when he joined Cardiff City where he made 190 league appearances in his seven seasons with the club.

In September 2013 Stephen signed for Sheffield Wednesday where he made 13 league appearances but his short term contract expired in January 2014 at which point he returned to Ireland where he signed for Trevor Croly at Shamrock Rovers on 13 February 2014.

Stephen made nineteen appearances for Shamrock Rovers, as they secured European football for another season with a fourth place finish in the 2014 Premier Division. He stayed with Rovers for the 2015 season and went on to make seventeen league appearances, scoring once in a 2-0 win over Limerick, as Shamrock Rovers finished third in the Premier Division.
